Not doing that is the whole point of flatpak. XDG_HOME is a bad design because it leads to a giant and hard to sift through swamp of mixed files, with no separation in terms of tidyness and security whatsoever.
You literally will have the same dir but in a different location like ~/.local/flatpak/var. I don’t know why you like your home directory all dirty and filled with random stuff from random programs. There are .local, .config, .cache etc. dirs for a reason.
