I didn’t read it as Kojima saying the evil of America is a new phenomena, but rather as something that’s always been building up because of the systems in place.
yeah, i get the impression kojima was trying to point to the ‘material conditions’ of a political system being the source of the problems, rather than any Individual Bad Apples among the Great Men In Charge or any Race Essentialist trait of Americans as a people.
He nearly says as much directly in the content of the game.

One of my big disappointments with MGS4 was how the Patriots were just turned into the cast of MGS3
